It is the complete and only authoritative description of what is required: the scientific question, the inputs under `data/`, the required output files and their exact keys, and the information-availability rules.\n- There is no network access. Use the Python interpreter `~/wp29/venv/bin/python` (numpy, pandas, scipy, statsmodels, matplotlib are installed). Standard shell tools are available. Do not try to install packages.\n- Write every deliverable under `./out/`. The required deliverables are listed in `TASK.md`; at minimum they always include `out/results.json`, `out/report.md`, and a replication entry point `out/analysis.py` that regenerates `out/results.json` from `data/` when run with `~/wp29/venv/bin/python out/analysis.py` from the workspace root.\n- You are working alone and unattended; nobody will answer questions. Make reasonable, documented decisions.\n\nIntegrity rules (identical for every task):\n- Never fabricate numbers, data, results, or references. Every number in `out/results.json` and `out/report.md` must be produced by code you ran on the provided inputs.\n- Respect the information-availability rules in `TASK.md` exactly (for example, never use information that would not have been available at the stated decision time).\n- If part of the task cannot be completed as specified, say so explicitly in `out/report.md`, explain why, and still write every required file (use `null` for values you could not legitimately produce). An honest statement of a limitation is always preferred to a fabricated or guessed value.\n- Do not modify anything under `data/`.\n- When you are done, end with a brief plain-text summary of what you produced and any limitations.\n\nComplete the task described in `TASK.md` by following this research protocol. The protocol adds no scientific information to the task; it organizes how you work and what evidence you leave behind.\n\nPHASES (execute in order; a phase is eligible only when its dependencies are satisfied):\n\nP0 Scope and contract (depends on: nothing)\n- Read `TASK.md` completely. In `out/state/contract.md`, restate in your own words: the scientific question; the quantity or quantities to be estimated (the estimands) and the assumptions under which they are meaningful; every required output file and key; the information-availability rules; what would make the task impossible or the result invalid.\n- Write the initial phase ledger `out/state/phases.json`: a JSON object mapping each phase id (P0 … P5) to {\"status\": \"pending\"|\"running\"|\"passed\"|\"failed\"|\"blocked\"|\"stale\"|\"skipped_optional\", \"checks\": [], \"notes\": \"\"}. Keep it current as you work. A phase may only be set to \"passed\" when the checks listed for it in this protocol have actually been executed and their outcome recorded in \"checks\".\n\nP1 Data audit and provenance (depends on: P0)\n- Inspect every input file: compute and record its SHA-256, row and column counts, schema, units, date ranges, missing values, duplicates and anomalies in `out/state/data_audit.md`.\n- Keep an exclusion ledger in `out/exclusions.csv` (columns: step, rule, n_before, n_after, n_removed, rationale) for every filtering step you apply, so that n_raw − total removed = n_analysed.\n- Identify any input that violates the information-availability rules and decide, in writing, how you will handle it.\n\nP2 Baseline (depends on: P1)\n- Before any elaborate method, compute the simplest valid baseline that answers the question (for example a naïve or unconditional estimate), with the same evaluation rule used later. Record it in `out/results.json` under the keys the task requires, or under `baseline_*` keys when the task does not name them.\n\nP3 Method and computation (depends on: P2)\n- Implement the analysis in `out/analysis.py` so that it reads only `data/`, writes `out/results.json` deterministically (fix every random seed you use and record it), and prints nothing that contradicts the written results. Any figure or table must be generated by this script.\n\nP4 Verification (depends on: P3)\n- Re-run `out/analysis.py` from a clean state and confirm it regenerates `out/results.json` with identical values. Record the check in `out/state/phases.json` under P4.\n- Check internal consistency: identities that must hold (for example counts that must add up, standard errors that must be positive, confidence intervals that must contain their estimates, date orderings that must respect the information rules), units, and magnitudes against the baseline. Record every check and its outcome in `out/state/checks.md`. A failed check must be fixed or honestly reported, never silently ignored.\n\nP5 Reporting (depends on: P4)\n- Write `out/report.md` with the sections: Question; Data and exclusions; Method; Results; Uncertainty; Limitations and open issues. Every quantitative statement must cite the key of `out/results.json` it comes from.\n- Write `out/claims.json`: a list of the central claims of your report, each as {\"id\": \"C1\", \"text\": \"...\", \"results_keys\": [\"...\"], \"status\": \"supported\"|\"unsupported\"|\"not_evaluated\", \"caveat\": \"...\"}. Do not state a claim in the report that is not in this ledger.\n- Set the final statuses in `out/state/phases.json`.\n\nSTOPPING RULES\n- Stop and declare the task complete only when every phase P0–P5 is \"passed\" with recorded checks. If a phase is \"blocked\" (missing information, impossible requirement, violated availability rule), stop, set the status, explain in `out/report.md` (section Limitations and open issues) and still write every required file with `null` for values you could not legitimately produce.\n- Do not spend effort on extensions that the task does not require.\n\nRECOVERY RULES\n- Append a short dated entry to `out/state/log.md` after each phase transition and after any important decision, so that work can be resumed by reading `out/state/`.\n- If you discover that an upstream input or decision changed after a downstream phase passed, mark the downstream phases \"stale\" and redo them; do not reuse stale results.\n- If you are interrupted and later resumed, first read `out/state/` and continue from the last consistent state; never re-run expensive steps that already have recorded, unchanged outputs.\n\nEXECUTABLE GATES (additional, mandatory)\n- A read-only gate program is provided at `~/wp29/gates/pgar_gate.py`. Run it from the workspace root as `~/wp29/venv/bin/python ~/wp29/gates/pgar_gate.py .` It checks the output contract of `TASK.md` (required files, keys, types, finite values, report sections, the claims ledger, the phase ledger, the exclusion ledger) and reproducibility (it re-runs `out/analysis.py` in a temporary copy and compares the regenerated `out/results.json` with yours). It never checks scientific correctness and it contains no reference answers.\n- You must run the gate at the end of P4 and again at the end of P5, and record each run's receipt (the gate writes `out/state/gate_receipts/<timestamp>.json`) in `out/state/phases.json`. You may not declare the task complete while the latest gate receipt reports `\"passed\": false`. Fix the reported problems and re-run the gate.\n- The controller will run the same gate after your session ends. If it fails, you will be resumed with the gate output and asked to fix the problems; each such cycle consumes your remaining budget.\n\nSEPARATE REVIEW (additional)\n- After the gate passes, a separate reviewer session that has not seen your work in progress will examine `TASK.md` and everything under `out/` and may return a list of issues (file `out/review/review.json`). You will then be resumed once to address them: fix what is justified, explain in `out/report.md` (Limitations and open issues) what you disagree with, re-run the gate, and update `out/claims.json` and `out/state/phases.json`. The reviewer has no reference answers; its role is to challenge unsupported claims, violated information rules, unverified computations, and inconsistencies between your report and your results.\n"}],"tools":[{"name":"Bash","description":"execute shell commands","input_schema":{"$schema":"https://json-schema.org/draft/2020-12/schema","type":"object","properties":{"command":{"description":"The command to execute","type":"string"},"timeout":{"description":"Optional timeout in milliseconds (max 600000 for a foreground command)","type":"number"},"description":{"description":"Clear, concise description of what this command does in active voice. Consider the fixed-design linear model y_i = α + β x_i + σ_i ε_i, i = 1, …, 30, with α = 1, β = 0.5, ε_i independent standard normal, and x_i and σ_i fixed at the values given in `data/design.csv` (the same 30 values in every replication; only ε is redrawn). The estimands are (a) the true coverage probability of the interval β̂ ± t_{0.975}(28) · se_conv, where se_conv is the conventional OLS standard error (residual variance with divisor n − 2); (b) the true coverage probability of the interval β̂ ± t_{0.975}(28) · se_HC1, where se_HC1 is the heteroskedasticity-robust HC1 standard error (White's HC0 sandwich multiplied by n/(n − 2)); (c) the exact finite-sample standard deviation of β̂ under this design; (d) the expected value of se_conv. Also: (c) the exact SD of β̂ and (d) E[se_conv].\n\n## Data and exclusions\nOne input, `data/design.csv` (30 rows, columns i, x, sigma; `n_input_rows`). The audit (`out/state/data_audit.md`) found no missing values, duplicates or non-positive σ; `data_issues` is empty and no rows were excluded (`out/exclusions.csv`: 30 → 30). Note on the design: σ_i increases with |x_i − x̄| (correlation 0.84, computed during the audit), so the error variance is largest at the high-leverage points.\n\n## Method\n- Exact SD (no simulation): β̂ − β = Σ w_i σ_i ε_i with w_i = (x_i − x̄)/S_xx, so SD(β̂) = sqrt(Σ w_i² σ_i²) (`sd_beta_exact`).\n- Monte Carlo: R = 2000 replications (`n_replications`), n = 30 (`n_obs_per_replication`), numpy `default_rng` with seed 20261030 (`random_seed`). Only ε is redrawn. For each replication: OLS fit, se_conv = sqrt(s²·[(X'X)⁻¹]₂₂) with s² = RSS/(n−2), se_HC1 = sqrt(n/(n−2)·Σ a_i² e_i²) (HC0 sandwich × n/(n−2)), critical value t₀.₉₇₅(28) = 2.0484 (`t_critical_28`). Coverage = share of replications whose interval contains 0.5.\n- The baseline is the conventional interval coverage (`coverage_conventional`), which the task names as the naïve baseline.\n- Decision rule: the conventional CI undercovers iff coverage_conventional < 0.95 − 3·MCSE, with MCSE = sqrt(0.95·0.05/2000) = 0.00487 (`mcse_coverage_at_nominal`), giving a threshold of 0.9354 (`undercoverage_threshold`). I evaluated the binomial SE at the nominal 0.95 because the rule tests against that value.\n- Validation: results matched statsmodels (OLS nonrobust and HC1) for the first 5 replications to machine precision. A clean re-run reproduced the results exactly (`out/state/checks.md`).\n\n## Results\n| quantity | value | key |\n|---|---|---|\n| Coverage, conventional CI | 0.844 | `coverage_conventional` |\n| Coverage, HC1 CI | 0.902 | `coverage_hc1` |\n| Exact SD of β̂ | 0.2680 | `sd_beta_exact` |\n| MC SD of β̂ | 0.2696 | `sd_beta_mc` |\n| Mean se_conv | 0.1903 | `mean_se_conventional` |\n| Mean se_HC1 | 0.2408 | `mean_se_hc1` |\n| Mean β̂ | 0.4962 | `mean_beta_hat` |\n| Conventional CI undercovers | true | `conventional_ci_undercovers` |\n\nThe conventional interval does **not** reach its nominal 95% coverage. Its coverage of 0.844 (`coverage_conventional`) is far below the threshold of 0.9354 (`undercoverage_threshold`). The cause is that se_conv is too small on average: 0.190 (`mean_se_conventional`), compared with the true SD of 0.268 (`sd_beta_exact`), about 29% too small. The homoskedastic formula ignores that the noisiest observations are also the high-leverage ones. The HC1 interval does better at 0.902 (`coverage_hc1`) but still falls short of 95%, because its mean SE of 0.241 (`mean_se_hc1`) is still below 0.268 at n = 30. The MC SD of β̂ agrees with the exact value (0.2696 vs 0.2680), and the mean of β̂ is consistent with 0.5. This is a check that the simulation is correct.\n\n## Uncertainty\n- Monte Carlo SE of coverage_conventional, from the estimated proportion: 0.0081 (`mcse_coverage_conventional`). Approximate 95% MC interval: 0.828–0.860.\n- Monte Carlo SE of coverage_hc1: 0.0066 (`mcse_coverage_hc1`). Approximate 95% MC interval: 0.889–0.915.\n- MCSE at the nominal level used in the decision rule: 0.00487 (`mcse_coverage_at_nominal`). The decision does not change if the estimate-based MCSE is used instead: 0.95 − 3·0.0081 = 0.926 > 0.844.\n- MC SE of mean se_conv: 0.0007 (`mcse_mean_se_conventional`). MC SE of mean β̂: 0.0060 (`mcse_mean_beta_hat`).\n- `sd_beta_exact` is analytic and has no MC error.\n\n## Limitations and open issues\n- The results apply only to this one fixed design, with normal errors and R = 2000. Coverage estimates carry the MC error stated above. Other seeds would move them by about ±0.016 (2 MCSE).\n- The task does not fix how the \"binomial standard error\" in the undercoverage rule should be computed. I used the value at the nominal p = 0.95, and the conclusion is the same under the alternative.\n- The HC1 shortfall below 95% is a descriptive finding. I did not test it formally against a threshold, although 0.902 is more than 7 MCSE below 0.95.\nEOF\ncat > out/claims.json <<'EOF'\n[\n {\"id\":\"C1\",\"text\":\"The conventional 95% OLS interval does not attain nominal coverage: estimated coverage 0.844, below the 0.95 - 3 MCSE threshold of 0.935.\",\"results_keys\":[\"coverage_conventional\",\"conventional_ci_undercovers\",\"undercoverage_threshold\",\"mcse_coverage_at_nominal\"],\"status\":\"supported\",\"caveat\":\"Single fixed design, normal errors, R=2000; Also: (c) the exact SD of β̂ and (d) E[se_conv].\n\n## Data and exclusions\nOne input, `data/design.csv` (30 rows, columns i, x, sigma; `n_input_rows`). I did not test it formally against a threshold, although 0.902 is more than 7 MCSE below 0.95.\nEOF\ncat > out/claims.json <<'EOF'\n[\n {\"id\":\"C1\",\"text\":\"The conventional 95% OLS interval does not attain nominal coverage: estimated coverage 0.844, below the 0.95 - 3 MCSE threshold of 0.935.\",\"results_keys\":[\"coverage_conventional\",\"conventional_ci_undercovers\",\"undercoverage_threshold\",\"mcse_coverage_at_nominal\"],\"status\":\"supported\",\"caveat\":\"Single fixed design, normal errors, R=2000; MCSE ~0.008.\"},\n {\"id\":\"C2\",\"text\":\"Undercoverage arises because the mean conventional SE (0.190) understates the exact SD of the slope estimator (0.268).\",\"results_keys\":[\"mean_se_conventional\",\"sd_beta_exact\"],\"status\":\"supported\",\"caveat\":\"Mechanism attributed to sigma rising with |x - xbar| (leverage); correlation from the audit.\"},\n {\"id\":\"C3\",\"text\":\"The HC1 interval improves coverage to 0.902 but still falls short of 95% at n=30.\",\"results_keys\":[\"coverage_hc1\",\"mcse_coverage_hc1\",\"mean_se_hc1\"],\"status\":\"supported\",\"caveat\":\"Shortfall not formally tested with the 3-MCSE rule; descriptive.\"},\n {\"id\":\"C4\",\"text\":\"The Monte Carlo SD of the slope estimator (0.2696) agrees with the analytic exact SD (0.2680), validating the simulation.\",\"results_keys\":[\"sd_beta_mc\",\"sd_beta_exact\"],\"status\":\"supported\",\"caveat\":\"Agreement judged against approx MC SE of a sample SD (~0.004).\"}\n]\nEOF\n~/wp29/venv/bin/python - <<'EOF'\nimport json\np=json.load(open(\"out/state/phases.json\"))\np[\"P4\"][\"status\"]=\"passed\"\np[\"P4\"][\"checks\"].append(\"gate run 20261030T041801.310146Z: results contract, exclusion ledger, positivity and reproducibility checks ok; remaining failures were P5 deliverables (report/claims) not yet written\")\np[\"P4\"][\"notes\"]=\"receipt out/state/gate_receipts/20261030T041801.310146Z.json\"\np[\"P5\"]={\"status\":\"passed\",\"checks\":[\"report.md with 6 required sections, every number cited to a results key\",\"claims.json written (C1-C4), C1 on nominal coverage\",\"final gate run (see receipts)\"],\"notes\":\"\"}\njson.dump(p,open(\"out/state/phases.json\",\"w\"),indent=1)\nEOF\necho \"- 2026-10-30 P4 passed (gate receipt 20261030T041801); P5 report+claims written; running final gate.\" >> out/state/log.md\n~/wp29/venv/bin/python ~/wp29/gates/pgar_gate.py .","description":"Write report, claims, finalize ledger, rerun gate"}}]}}64{"type":"api-request","sessionId":"f5f0b467-16ab-4b96-bf12-634f9029069f","id":"5dee182f-c482-4c5a-8dcb-8f20330c376d","timestamp":"2026-10-30T04:18:28.433Z","version":"2.1.314","querySource":"sdk","shapeHash":"ef38d8a8bde17d36c01bd203bb6c76f380c9b7d1d1ecc47de8861e1d70009353","params":{"model":"claude-opus-5-5","betas":["claude-code-20250219","interleaved-thinking-2025-05-14","context-management-2025-06-27","prompt-caching-scope-2026-01-05","per-turn-control-2026-07-01","thinking-token-count-2026-05-13","mid-conversation-system-clear-at-2026-08-21","effort-2025-11-24","thinking-binding-controls-2026-08-01","thinking-display-updates-2026-08-18","cache-diagnosis-2026-04-07"],"max_tokens":128000,"thinking":{"type":"adaptive","display":"updates"},"context_management":{"edits":[{"type":"clear_thinking_20251015","keep":"all"}]},"output_config":{"effort":"medium"}},"base":"737cb36a-baa6-4092-8c8e-071fc0758cf5","keep":18,"tail":["9f8af5d36ad0cffdb4083b2778b0da2f227b7276d7a08042bade14e4f1d7cc37","abb6d229b8bb9a8eadef912df70c3a7a11bf5ac4328f935443e0a96051110166"],"cacheControl":[{"path":["system",0],"value":{"type":"ephemeral"}},{"path":["system",1],"value":{"type":"ephemeral"}},{"path":["messages",19,"content",0],"value":{"type":"ephemeral"}}],"requestDigest":"fee10332aa73e73d0be9530d1f3c7b8dfadcdf8afd090986714fb161a6c83b70"}65{"parentUuid":"64d6973c-8312-478b-bb49-4810f4cc0797","isSidechain":false,"message":{"model":"claude-opus-5-5","id":"msg_011CgXn3tKwHD9ZWkTph6XLE","type":"message","role":"assistant","content":[{"type":"tool_use","id":"toolu_01FeVSjCb44CHCNgNDV73WFv","name":"Bash","input":{"command":"~/wp29/venv/bin/python - <<'EOF'\nimport json\np=json.load(open(\"out/state/phases.json\"))\np[\"P5\"][\"checks\"][-1]=\"final gate run 20261030T041828.420491Z: PASSED 32/32\"\np[\"P5\"][\"notes\"]=\"receipt out/state/gate_receipts/20261030T041828.420491Z.json\"\njson.dump(p,open(\"out/state/phases.json\",\"w\"),indent=1)\nEOF\necho \"- 2026-10-30 Final gate PASSED (20261030T041828). conventional 95% interval for the slope does not reach its nominal coverage: it contains β = 0.5 in only **84.4%** of the 2000 replications. All phases P0–P5 are complete, and the final gate passes all 32 checks, including re-running the script and getting the same results.\n\n| Estimand | Result |\n|---|---|\n| (a) Coverage, conventional interval | **0.844** (Monte Carlo standard error 0.008) |\n| (b) Coverage, HC1 interval | **0.902** (Monte Carlo standard error 0.007) |\n| (c) Exact SD of β̂ (analytic) | **0.2680** |\n| SD of the simulated β̂ (check on (c)) | 0.2696 |\n| (d) Average conventional SE | **0.1903** |\n\n- **Conventional interval:** 0.844 is far below the cutoff for undercoverage, 0.95 − 3 × 0.0049 = 0.935, so `conventional_ci_undercovers` is `true`.\n- **Why it undercovers:** the conventional SE averages about 29% less than the true SD of β̂. In this design σ rises with the distance of x from its mean (correlation 0.84), so the noisiest observations are the ones that pull hardest on the slope, and the conventional formula ignores this.\n- **HC1 interval:** it does better but still falls short of 95% at n = 30, because its SE averages 0.241, still below 0.268.\n- **Checks:** the simulated SD of β̂ agrees with the exact value, and the average β̂ (0.4962) is consistent with the true 0.5. The per-replication estimates and SEs matched statsmodels exactly for the first five replications.\n\nThe design file was clean: no missing values, duplicates or non-positive σ, and no rows excluded.\n\n**Limitations:**\n- The results hold only for this one fixed design, with normal errors, R = 2000 and seed 20261030. A different seed would move the coverage estimates by roughly ±0.016.\n- The task doesn't say at which proportion to compute the binomial standard error in the undercoverage rule. I used the nominal 0.95; using the estimated 0.844 instead gives the same conclusion.\n- The HC1 shortfall is descriptive only. I didn't apply a formal test to it, though 0.902 is more than 7 standard errors below 0.95.\n\nFiles are in `out/`:\n- `results.json`\n- `report.md`\n- `analysis.py`\n- `claims.json`\n- `exclusions.csv`\n- `state/` (contract, data audit, checks, phase ledger, log, gate receipts)"}],"container":null,"stop_reason":"end_turn","stop_sequence":null,"stop_details":null,"usage":{"input_tokens":2,"cache_creation_input_tokens":242,"cache_read_input_tokens":21258,"output_tokens":861,"output_tokens_details":{"thinking_tokens":0},"server_tool_use":{"web_search_requests":0,"web_fetch_requests":0},"service_tier":"standard","cache_creation":{"ephemeral_1h_input_tokens":0,"ephemeral_5m_input_tokens":242},"inference_geo":"global","iterations":[],"speed":"standard","fallback_credit":null},"input_transformations":[],"diagnostics":null,"context_management":null},"apiBlockIndex":0,"requestId":"req_011CgXn4KTYcfDDB7dLEES4m","requestRef":"1615390b-0d64-41f6-99ed-e8ef1b0da99a","requestedModel":"claude-opus-5-5","type":"assistant","uuid":"541d0714-516a-456f-a2a5-122defdc90b8","timestamp":"2026-10-30T04:18:42.151Z","effort":"medium","perTurnEffort":"medium","userType":"external","entrypoint":"sdk-cli","cwd":"/Users/simon-pierreboucher/wp29/runs/RC0058","sessionId":"f5f0b467-16ab-4b96-bf12-634f9029069f","version":"2.1.314","gitBranch":"HEAD"}77{"type":"last-prompt","lastPrompt":"Begin","leafUuid":"541d0714-516a-456f-a2a5-122defdc90b8","sessionId":"f5f0b467-16ab-4b96-bf12-634f9029069f"}78{"type":"cost-state","sessionId":"f5f0b467-16ab-4b96-bf12-634f9029069f","totalCostUSD":0.38174319999999995,"totalAPIDuration":106234,"totalAPIDurationWithoutRetries":106226,"totalToolDuration":5276,"totalLinesAdded":0,"totalLinesRemoved":0,"totalDuration":111703,"startTime":1793333810457,"modelUsage":{"claude-opus-5-5":{"inputTokens":26,"outputTokens":12720,"thinkingTokens":471,"cacheReadInputTokens":136296,"cacheCreationInputTokens":19996,"cacheCreationEphemeral5mInputTokens":19996,"cacheCreationEphemeral1hInputTokens":0,"webSearchRequests":0,"costUSD":0.38174319999999995}},"hasUnknownModelCost":false}79
